You need to allow air to circulate under the cover. Moisture in the air and no air circulation will lead to mildew. This often happens in boats with cabins
which can become musty after an extended period closed without air. Newer vinyl has an inhibiter to prevent or slow down the growth of the fungus spores. Hopefully, someone will post a product to prevent it.

I avoided it by storing the pontoon inside at Harbor Pointe Marina for the 4 years that I owned it and never had any mildew. I laid the cover over the seats just to keep them clean while in storage.
