Situation #1-- Ski boat in a closed boathouse year round, no boat cover ever. Never, ever had a spot of mildew, even though exposed to moist, stagnant air. Situation #2- Fishing boat in an open boat shed completely out of the weather, sometimes under a cover, sometimes not. Doesn't seem to matter. Mildew all over the seats. Gotta' wonder why?? Mildew experts? What if I leave the boat covered unless in use and set up an exhaust fan under the cover, on a timer, to either draw in air or exhause air under the cover,,,, or at least cause some air movement?? Would that help?

Air movement would certainly help, but the best solution is to trade for a new one every spring.

Cotton, I just called up an ancient "HooDoo" Boll Weavil to attack your crop and a "Hain't" to attack your smoker's heat element. Let me know when you want the pain to stop.

I had a mildew problem before I built may garage and was forced to rely on boat covers. Now I keep the boats in the garage uncovered and I open all compartments.... haven't seen any mildew in 4 years. It can get very humid in there, but keeping everything open seems to be the difference.

I have found that for a covered boat or an enclosed compartment to be ventilated properly it will have to have an intake for frest air to the lowest part of the boat (a flexible dryer hose will work) and an exaust in the highest part of the cover to let the heated air out (being in the sun helps). As the air warms-up under the cover the hot air will exaust while drawing in the cool air to the lowest level of the boat creating a flow of air that will remove the moisture and stagnant air. You may already have this system in the rear of your boat (I/O only) for the engine department. The system has to have the intake and exaust to work properly.
Hope this will be a help.

Are you saying you have room for our boats in your garage?

After boat is cleaned and covered, go under the cover and spray a mist coat of Lysol disinfectant on seats and carpet.

Mack, I'm hurt! I thought you deserved a new boat. Solving a mildew and potential severe allergy problem is worth whatever it takes. :-)

Before you start spraying under the cover, put on your respirator (or gas mask from your zombie kit). :-)
